The 16S rRNA gene is quite conserved among bacteria. Even though, there some difference between different organisms. Therefore, 16s rRNA is like a finger print: comparing certain locations on a 16s rRNA allows the identification of organisms. If a particular RNA doesn't match any known organism, then you know you have something new.
Also, the sequence of the 16S rRNA gene has been widely used as a molecular clock to estimate relationships among bacteria (phylogeny).
